In fact, you see the Course structure in the Moodle left pane - not the Module structure (this structure you see inside the Module). Therefore, if your course consists of only one module, then you will see just one module link in Moodle pane. If you will use more sophisticated COURSE structure - you will see folders and modules structure in left Moodle pane.
